You hit the nail right on the head. I'm just sad I couldn't of steered this topic sooner.
Basically, Nintendo has realized that there is a chance the Gamecube version of Twilight Princess will fade into obscurity in the same way that a lot of people would ignore the original Super Mario Brothers if it was released on the NES after Mario All-Stars was released on the SNES.
So they're saving money by halting general shipments, but will still follow through on special orders (which means you might see it in specialty stores anyways). What this means for people who haven't pre-ordered or don't plan to but still want the game is that you'll have to purchase it directly from Nintendo.
So this means your best bet is through their World Store (if you live near it) or online. As you may recall, Electroplankton was another title Nintendo feared would not perform in the general market. So they gave it a special release in their own store outlet and on their online shopping page. As Jeff and others have pointed out, the release date is still on Nintendo's site, so Nintendo still has plans to release it (even if it is a limited release).
After all, it's not as if the Gamecube version severely inhibits their ability to develop the Wii game. Not to mention that it will provide the game's original orientation (no flipping) and left-handed Link, so it's definitely an easy title to market to the hardcore.
