For GameBoy Advance, you can probably get away with VBA, toggling off some channels and using Sound Recorder, with Stereo Mix set as input. Bonus points if the game has a sound test.

for SNES, proper timing in Zsnes lets you rip the sample with the Rip SPC command, and it will be fairly well preserved in the SPC unless you accidently cut it off. You will then need to convert it to a usable format -- OpenSPC should let you convert to *.it files, and you can take the sample out with any Module editor such as Modplug Tracker.
Alternately, you can also disable channels in Zsnes and go with Sound Recorder again, assuming you don't lag.
