Thus, no reason to make sense out of how someone can live inside some creature for such a long time and be fine when he comes out.

You guys are forgetting that these characters are all made of paper. Therefore, it was probably nice and papery inside of Hooktail, very comfortable for another paper-thing. And since paper creatures probably eat food made of paper, Koops' dad could just eat the paper that hooktail ate, no problem. And the shreds of paper could make a nice bed. As for entertainment?
