How I model is I just create vertexes, place them and connect them into faces.

those little pieces of lines coming off some of the vertexes (in the 3D view) look like they're going to faces that either overlap or pass through other faces

... unless they're lines that indicate vertex normals, but the normals shouldn't be pointing those directions

i was talking more like actually overlapping the faces, like box flaps (but not to the same extent)

overlapping two edges like that is fine in some cases (as long as they overlap exactly), and is pretty much required if you want the appearance of sharp edges if you're using smooth shading
