Since a rift in the time-cyberspace continuum swallowed the poll, I'll have to repost the plot. So, here it goes.
Plot:
One day, someone (Peach/Toad/someone) finds an ancient tablet nearby(dig site/cave) and shows it to the Mario Bros. and the rest of the group. The tablet is covered in ancient writings and symbols. They take it to Prof. Gadd to take a look. He confirms that they are indeed ancient writings and takes it to translate. A few hours later, he comes out and declares that the ancient writing is a set of instructions. These instructions lead to X number of special objects* as well as a special location to gather them at. Whosoever gathers these objects will receive "a great reward" (not specified). Mario, Luigi, Peach, and Toad begin to talk excitedly, talking about what the reward be, possibly treasure. Now, the Wario Bros. are nearby, listening in on their conversation. Hearing the talk of treasure, they stride in to steal the tablet from Mario. Wario grabs the tablet, but Mario pulls back. They struggle a bit, and the tablet is torn in half. Excited, they flee. Mario considers giving chase, but instead decides to make it a challenge. Mario & Luigi set off with the half of the tablet to find the other half of the special objects before the Wario Bros. do.
*The number of special objects does not really matter, but it should be a number of at least 8, and could possibly be 12. The number will change depending on how many times the Bro. Teams run into each other.
What this means for the storyline/worlds:
For the most part, the Mario Bros. and Wario Bros. will go their own way, visiting unique worlds and such. However, at least three of the worlds will involve the teams running into each other, meaning five unique worlds per game. The three shared worlds are the last world, at least one "run into each other" world, and Bowser's Castle. Now, just because the world is the same, that doesn't mean the levels have to be exactly the same. The puzzles could be slightly different, or the levels could take place in a different part of the same world. For example, if they were to meet in a city world, the Mario Bros. could be trekking threw the sewers while the Wario Bros.' levels take place on the rooftops or something. The final world, possibly an ancient temple, is the final stopping point for both teams. After a short scuffle, they both race inside to reach the end of the obstacle course in order to reach the gathering point inside. For more info on Bowser's Castle, see below.
Bowser!?
In order to not leave the lovable Koopa King out as well as keep somewhat near the original plot, Bowser and his trusty assistant Kamek become involved in the storyline. However, not at the beginning. As stated before, one of the worlds will be Bowser's Castle, or at least somewhere very nearby, possibly even in a magma cavern below it. Either way, both Teams find their way into Bowser's Castle to retrieve the same object (maybe it was towards the middle of the tablet?). After the boss fight, both Teams manage to alert Bowser to the fact they are intruding and flee in opposite directions with the object in Wario's hands. Bowser is enraged at the intrusion and orders Kamek to seek the Warios while he goes after the Marios. This will probably take place around the halfway mark, maybe at World 5. For the rest of the following worlds (except the last) Koopa Troopas (red, bipedal) will be added in with the other native enemies. Bowser and Kamek will not catch up with the Teams until the end of the last world. Depending on the version, Bowser/Kamek will stop the Mario/Wario Bros. just before the gathering point. This is supposed to seem like the final boss, so it must be dramatic with epic music (but not the most dramatic or epicly-music'd). Beating them will cue the ending UNLESS you do the two version linkup thing. If the version linkup whatever thing is activated, a door/portal in the end chamber will open up, leading to a secret world. This secret world will either be deeper in the temple, or a whole new world altogether. At the end will be the true final boss, with the most intenst fight and epic music in the game.

I'm thinking that they should be the same. But, maybe do a Sonic & Knuckles thing to it and make some areas only accessible to one or the other (a small path for example, one that Mario can fit into, but Wario can't for example). Thus branching it into different levels in the world. (Sonic 3 Ice cap zone and angel island, act 2 was different for for the characters. Well Ice Cap eventually came together..).
That's how I would do it anyway.

Well I tried to do Chapter one for the script but you can change it if it is wrong Chapter 1: The Cave Luigi and Toadsworth are headings towards the Mushroom of Life Cave. They are getting some mushrooms for the Mushroom Kingdom because they ran out today and need some supplies fast. _Game Play_ - Play as Luigi or Toadsworth - Walk threw the Mushroom of Life cave with out getting killed from the Goomba’s that live in the Cave. -Stage ends wend you reach a grassy area with mushrooms everywhere. Luigi and Toadsworth start to pick them up, then all of a sudden the floor starts to crack and Luigi falls down. Luigi looks down and then looks around and finally in the middle of the room he sees a tablet on a stone brick, Luigi then calls to Toadsworth to come down and look at this. They both look at the tablet and Luigi picks it up all of a sudden the floor starts the brake and the whole cave shakes! A Boss pops up and yells at Luigi and Toadsworth saying “Give me the Tablet and I will spare your life” Luigi takes a step back and Toadsworth says No! _Game Play_ - Play as Luigi or Toadsworth -Fight the Boss and try not to die! -Stage ends after you kill the boss The walls starts to brake and the Cave is going to Tumble! -Game Play- - Play as Luigi or Toadsworth - Escape the cave before it brakes - Time Match - Stage ends when you reach the outside of the cave _GamePlay Mode_ - Play as Luigi or Toadsworth - Reach the end with out getting hit if you do the tablet will break - Stage ends when you reach Princess Peach Castle. Luigi rushes in and tells Mario, Peach, and E. Gadd what happen, then Toadsworth walks in and shows the tablet. E. Gadd, He then confirms that they are indeed ancient writings and takes it to translate. A few hours later, he comes out and declares that the ancient writing is a set of instructions. These instructions lead to 10 number of special objects* as well as a special location to gather them at. Whosoever gathers these objects will receive "a great reward” Now, the Wario Bros. are nearby, listening in on their conversation. Hearing the talk of treasure, they stride in and attack the Mario Brothers. _GamePlay Mode_ -Play as Mario or Luigi -defeat the Boss (Wario brothers) with out dieing -Stage ends when you defeat them

Since you stated the a certain number of items would have to be found, why not make it the peices of the amulet for the original story. And the great reward? A plot twist, for the reward is having the honor of being the sacrificial snack for the ancient spirit within it once it's complete, which you must battle.
This way, the story still has elements from more than one person. |

It'll have to be a pretty large amulet, though, unless they're all collecting shards the size of quarters. :P
I know... each piece could either be a section of the gold rim around the jewel, or one of the facets of the jewel itself, each of which would have a pyramid or cone shape.
Though the question is, should the ancient spirit be the normal final boss after Bowser/Kamek, or should it be the secret boss for linking the two versions? If it's the secret boss, the Bros. could simply find a small sacrifice chamber where the ancient people left golden trinkets in honor of said spirit, which the Bros. would take as their treasure. But, it wouldn't be a lot, so as to leave the player's unsatisfied. If it is the normal final boss, though, we'll have to think of something else to be the secret. I say it should be the secret though. :3

How about, the Mario Bros. are collecting [random number here] shards of the jewel, while the Wario Bros. are collecting the peices of the gold rim.
At the end they decide to comebine the two (The Wario Bros. plan on stealing it afterwords) and the spirit pops out.
Also, to get to the last story, we could have a code section that appears only after you beat the version your playing. That way you have to beat both versions, no way around it.
