I'd add a little bit more shading though... maybe just two shades for one color. That's how most of the pokemon games were.

Line art really needs some work done on it, and the shading needs a lot of work, as it isn't really matching the Pokemon style at all.

Is the shading better?

Are you using colors from the game? If you want it to match the style, you really should be.
And if you are, the shading still needs work. I can't tell you how to make it beautiful, that would require a ridiculous amount of editing.
I'd start by getting better colors.

Really? I thought the colors I was using were pretty good.

I changed the colors to match those in the Pokémon games.

It's too flat and it looks like you are pillow shading.

Well, when I said change the colors, I meant use the same type of color (green, red, tannish yellow, etc) with better shades. The colors you have now are pretty different.
Personally, I think you should have another shade for each color.

Those are the closest colors to the ones I had that appeared in the Pokémon games.

Try taking colors from guys like Bulbasaur for the green shell and stuff.

Here's some help:

To make the sprite seem more pokemon-ish try dithering your shading

Example:
OOO+O+O+++
OOOO+O++++
OOO+O+O+++
OOOO+O++++

O=bright color
+=darker shade
(or vice verse)

It's a technique that the pokemon dev team used to blend colors with a limited pallet. It's pretty much just checkering the colors together like a checkers board. When shading, be sure to use contrast. You want to be able to tell the difference between light and dark. To much of a similarity and the sprite will look flat. Also, when shading it's also important to make sure you have light coming from a certain point, top left if preferred, although top right is also an option. I'm pretty sure pokemon games use the top-left method.
