So if it's a flying type, why isn't it flying? How can it fly?

I think "flying" and "air" could be synonymous in this case. :\ Although flying implies... flying, attacks like Gust are of the flying type, but are characterised by air.

Zepheon can expand its ear like wings to double its body length to fly. It's not impossible since it's pokemon. There are a lot of pokemon that fly, but look like their wings are not capable of flying in the real world (e.g. flygon, salamence) :p
