Mario is the US, Bowser is Russia, they fight with fireballs which happen to have a fallout effect on the entire world, apocalypse by fireball radiation (get it? fireballs are nukes hur durr) and everyone gets deaded. Cept you're all alive and **** and yeah... alone...

Just came up with that, the final story will be more refined...

A giant earthquake (or something) happens and you lose track of Luigi. Most of the enemies die too. You're all alone in a completely empty castle trying to figure out what happened to your brother and the whole place. Yeah, it'll be pretty intense.
