EDIT: And, well, their latest animated work, Kara no Kyoukai, doesn't have two characters with the exact same face...

Spoilers:
...save for main character Ryougi Shiki and final antagonist Shirazumi Lio, but that is relevant to the plot: Lio is actually confused with Shiki.


...And considering Kara no Kyoukai was their first work, then Tohno Shiki, Tohno Akiha, Roa and Emiya Shirou are the clones of Kokutou Mikiya, Kokutou Azaka, Araya Souren and Enjou Tomoe, respectively
