Remember Mario Alpha? That was the concept of Mario 64 from a 2D arcade viewpoint. Had the same 'letter from peach' opening, choosing game mode from inside the castle, and the levels were the same idea in the same order (i.e. grassy level with big bob-omb, stone level with thwomps, water level, snow level and so on) with the same music, but it was essentially a different game.
Maybe you should take a look at, say, Turok 2, Tomb Raider 2, or Rayman 3 handheld versions, or any of the GBA versions of the Spongebob games, since they're like 2D alter-ego's of 3D games, but they're pretty different.
2D remakes of 3D games just seem a generally silly idea and quite pointless too, unless you put some creativity into it. And whatever you do, don't call it "Super Mario 64 2D" lol especailly considering it's not 64 bit, not even on the 64 and adding "2D!" onto the title is almost like a reverse publicity point, lol, like saying "Super Mario 64: Shorter more childish edition!" or something, lol.
