Ok, so this Rockman is inproportianate, but that isn't the point.
A lot the artists here are able to either draw well with a mouse, our can make they're outline colored and outlined well on the computer. When I try to go over my outline with a computer dark line, it's always ends up too thick, or is done wrong in some way. People say things like Flash and Illustrator help alot, but I'm not too sure it just magically makes it better. So, are there any tips that can help make my drawings look better than just ugly penciling? (I restrained myself as much as I could from pencil shading on this one)

When you trace over it on the computer, your lines should only be one pixel thick- ignore anti-aliasing.

Or you could increase the level equalization for a bolder line.
