How do you make transparent PNGs?

I use Photoshop

just erase everything you want to be transparent so you have the checkered background showing and save it as a PNG, it automatically handles the trasparency

If you want semi-transparent parts just use the opacity sliders

I haven't tried other programs so I don't know how you'd do this with them
